It isn't racism so much as instability. The government at the moment is being tossed out of office (including the President) via protest due to anti-Kazemuran sentiment. Essentially, the majority of people in the Chikusan Republic don't want to sign trade agreements with Kazemura while the people in the Shimazu State do. The Chikusan people think it'll be too much influence over them by the Kazemurans.
The Heiwana Empire hypothetically stretched through much of the archipelago in its heyday and was based in the center of it more than the West. The cultural groups were very similar (with regional differences) but have gone on different paths. They are similar still, but more than a century of division would make proper unification difficult for some time.
